I never had a problem with mine, right on up to about 30,000 miles. Then I did the Welter Dual at SSITS16. Wife talked me into the Dual she done good.
Stock muffler seems to rattle inside

If you eliminate the Cat I think you most often get some fumes, Personally I think it is less with side exhaust than dumping out the bottom.

cut mine open and opened the flow paths.... kind of really like the sound after I welded it back up.
There are no baffles per say but there are small connector tubes between the first and second chamber. There is a 2nd CAT inside the muffler and it's possible it could have dislodged. Don't think that would be the rattle. That in thing is in there.

Only thing wrong with stock exhaust is that it is stock ..... heat, sound (IMHO), size, location, etc.

Did it look like the 2nd one could have been cut out to improve air flow?

The muffler, cat pipe and the stock manifold are all hanging in the play room for decorations. Forgot the cat delete pipe is also.

my guess.... better safe than sorry when skirting so close to a car like vehicle. Some states are tougher than others and may in the near future change the rules. The exhaust is soooo short already on the SS that the only place to put it would be in the muffler (just my guess).... another idea may very well be because of the complaints some have noted after deleting the first one, fumes. The second may just be nothing more than a catalyst to simple burn off any remaining hydocarbons. Who knows other than Polaris themselves.
As for removing the cat it would be hard. The way I cut open the FRANKEN-CAN was not the best way to do this. I was able to drill three 1.5" bypass holes around it.
